The British star and partner Bruno Soares secured top spot for 2016 after Nicolas Mahut and Pierre-Hugues Herbert lost 6-7 (5-7) 6-4 10-4 to Henri Kontinen and John Peers.
Murray and Soares entered the ATP World Tour Finals 575 points behind the French pair, who were already out of the tournament.
It caps a terrific year for the duo, who have already lifted the Australian Open and US Open titles this year.
Now Murray and Soares will play either Feliciano Lopez and Marc Lopez or Raven Klaasen and Rajeev Ram in the semi-finals on Saturday.
