The issue was reported near Winchburgh in West Lothian around midday on Wednesday.
Services between Glasgow Queen Street and Edinburgh will now stop at Linlithgow, with replacement buses between Linlithgow and Edinburgh.
High winds and heavy rain caused disruption for commuters across Scotland on Wednesday morning.
Flooding at Linlithgow had led to delays to certain train services.
ScotRail said engineers were assessing the damage at Winchburgh and putting plans in place to reopen the railway.
